The engine has a slight design flaw (let's be honest, everything does!), which can cause oil sludge build up, which basically leads to total engine failure. Saab extended the warranty on the engine to cover this, but it must be proven that the oil was changed regularly. Very specific operating parameters are necessary to cause the problem, so it is generally very isolated. Pretty much the general rule for engines is to warm them up slowly, drive them hard (below the redline!), cool them down before parking, change the oil often...

There is the DIC recall, updated hoses/etc. for the PCV system, airbag warning labels, fuel hose clips. You can search the internet for the official list of recalls and technical service bulletins. Generally speaking, recalls are legally binding, as in they must replace it no matter what because of safety, etc. TSBs are updates to fix minor issues, mostly for the shops to worry about. Such as, if you're rebuilding the transmission, be sure to install this new, updated wizbang part.

The clutch really has no direct impact on the engine, it shouldn't make clicking noises, and actually spends almost all of it's life doing absolutely nothing. It just sits there waiting for the pedal to be pushed.

If you want to talk complete, total failure/destruction of the clutch, throwout bearing, pressure plate, flywheel, whatever, then I suppose the engine could be affected somewhat, but I suspect you would not be able to drive the car at all, LONG before the engine could get damaged.
