with the 3M weatherstripping repair stuff (hatch weatherstrip that is). This is a good product and sets up well and is durable. I had really mangled up my pass side door gasket and the stuff is still holding up well after 3-4 years. It is black so you really would have to look for it to see the repair. You could also repair the wire bundle boot this way. I used black silicone for my tail light gaskets and fuel filler neck.
If your car is a five door, I will bet that the water is leaking in around the fuel filler pipe. My mechanic says about all of them do - very stupid design. Just try dumping a little water there and see what happens...if it draws down...you have a leak...I really didn't find any stains in this area, but it was always wet about a foot and a half into the trunk on the passenger's side. It will come in if you are driving the car or not, even if you wash the car.
