That engine will be a direct fit. You can probably even keep all the accessories, turbo, and intake manifold. Dunno what kind of problems your having with the 98 but the 99 has one serious advantage. If you 98 has a non operating top, then it could be a massive pita to fix. the 99 used a much better hydraulic system. the wiring was also changed around a lot but both cars use trionic 5.5 engine management so your 99 wiring harness will plug right into all the sensors off the 98 engine. There may be a few minor differences like Anders said but between the two cars youll have everything you need.
Anders recomends you retorque all the headbolt but with the engine out, I just go all the way and replace the headgasket and the headbolts. Under $150 for parts. The hg kit also comes with replacements for intake and exaust gaskets so you could switch over to the known parts off your 99. I do this whenever I swap a Saab engine unless its got low miles (like the 60k engine i just put into a c900).
