I have had some sunroof leak issues on my 2000 9-3 and it seemed to be due to two issues in my case.
1) Water leaking in around the plastic trim surrounding the edge of the sunroof glass, i.e., seeping in from the glass going under that trim. I am not sure if that trim is on the glass originally with some glue/sealant or just clamped on and that has become loose over time or due to UV and heat damage. What I did for this case was mask off a thin area about 1/4" into the glass from the edge of that trim and then ran a bead of black silicone sealer into that area, smoothed it out and then removed the masking tape before it set up too much, creating a new seal at the edge of that trim. After a year, looks like I may need to touch up some places on that again, but that has solved the water getting in under the trim.
2) Water not draining well through the drain holes at the A-pillars. This can be due to clogged drains, which can be handled by blowing out the clog, if possible, with a can of compressed air and then squirting water down the drain to see if it runs out freely by the front wheel wells. The other thing that can cause leaks in this case if the o-rings for the drains are shot, thus letting some water leak out other places than going down the drain holes. Search this board for more info on replacing the o-rings.
