Is the shop installing a rebuilt engine or simply a used engine? It is extremely common that all rebuilt parts, including engines, are priced with a core return.
Did the shop offer a price reduction to you which represents the credit they will receive for the core? In other words, what is your cost for the used engine, without installation, on their price quote? If their price is less than the going rate for used engines then they probably quoted you a price which includes the credit they will receive for returning your old engine to a rebuilder.
