If you haven't, try pulling out the ACC unit, the stereo and/or the SID, see if you can isolate the location it any better. Listen with ACC both connected and disconnected.
dedec may be on to something with the ACC motor controlling air distribution. Do you have any issues with the ACC not properly directing air flow to where it is set? If the air distribution is bound up as it was on a '99 Viggen I had, the gears will click (wear down?) while the motor tries, unsuccessfully, to change the air channel. This sound should come from the area above the heater core where the distribution housing sits. If you think its this, you can try running the ACC through it's reset cycle, so you should hear your noise as it tries to cycle through feet, dash and def outlets.
Another long shot...I once forgot to reconnect the rear windshield wiper motor wiring harness in the hatch and had left the rear wiper control on the stalk to 'on.' The relay clicked at regular intervals, but went away when I reconnected the motor. Can't recall where that noise came from though.
