Yes I don't see the fact that the window needs to be put in the new top an insurmountable problem if you doubt your individual skills to do it I would refer a job to a specialist.
my local Saab God advises me a glass specialist comes and installs the window when he has a new top installed by the upholstery specialist any corrosion can certainly be dealt with quite easily having someone refurbish the metal frame.
I have asked several CV top sources if they could install the rear window prior to shipping the new top ! will report their response . At least one source does offer new windows ( the glass ) for approx $200
I doubt all the tops on offer for sale are made by Robins as someone suggested ! that seems unnecessarily dismissive . I know several vendors do make their own tops .
