I chased down a couple knocks and clunks in my 2000 9-3 a while back and replaced almost everything replaceable including struts, strut bearings, strut mounts, sway bar links, control arms w/balljoints. Only one knocking sound (like you describe) remained and it turned out to be the stanchion arm, or more specifically the stanchion arm bushing sleeves. At first I replaced the entire arm but the new one did not come with bushing sleeves (it takes two), and the sound continued. So I bought the sleeves separately (99 cents as I recall) and installed them. Noise disappeared. I you're considering doing this yourself, torque it down really tight. That seemed to make a difference too.
I've no experience with the subframe.
