Three possible sources of water in the trunk.... The three sources I know of are:
1. The gasket around each rear brake light asembly is missing, torn, etc. Just remove the rear brake light assemblies and check.
2. The bolts/nuts that hold the rear spoiler on can leak. This usually ends up in the hatch but could end up in the trunk if the car is parked with the back end up hill. Easy fix is to remove the nuts and washers from the bolts one at a time and apply a good dab of silicone RTV or a rubber washer to the sheetmetal where the bolt comes through, then reinstall the washers and nuts that hold the spoiler on.
3. The drain tube from the radio antenna may have come loose and will allow water in to the trunk. Check the drain tube and reinstall as necessary.
