Check some of the older Haynes manuals. They have a section in the back with pictures that show how to do body repairs. Any larger holes will need to be backed with fiberglass mesh or cloth. I use the bondo with fiberglass because it's stronger than regular bondo and not as nasty as the 100% fiberglass.
Getting rid of rust is a whole topic in itself. Any place where you see bubbling you will have to scrape off paint and deal with the rust underneath. Keep scraping until you get to the unrusted metal or else the bubbling will come back real soon. Many years ago I used to use naval jelly. This converts rust to Iron Phosphate and stops the continued rusting pretty well if you can get to all the rust. For badly rusted areas, you'll have to scrape the surface with a wire brush. The bad thing about naval jelly is that it can weaken some badly rusted areas. I used "rust converter" recently but it has most of the same limitations as naval jelly. I'm back to using the naval jelly because it's cheap and I unserstand what type of results I can get with it.
Check into a rust converter called Por15. It's expensive but others who have used it claim it works great.
