I'm a CPA and see this all the time. In general, states tax their residents on all income earned anywhere. In addition, states will tax non-residents on the income they earn in that state. But the state of residency will give a credit for the tax paid to the non-resident state.
So in your girfriend's case, she will be taxed by MA on all her income from 1/1 to 3/31. She will be taxed by NY on all her income from 4/1 to 12/31. She will also be taxed by MA on the income she earned in MA from 4/1 to 12/31. NY, however, will give a credit for the tax she paid to MA during the last 9 months of the year (it may not be a full credit since there are restrictions, but it should avoid most of the double taxation).
NY state Form IT-201-ATT, line 42 is where the credit is claimed - see this form and its instructions. Or you could get a competent tax accountant to prepare the returns - it's really easy with the right software so it shouldn't cost much.
