Very interesting question! I tried to find out the lap times at common race tracks where they race such as Sepang, Malaysia and Phillip Island, Australia but the difference was so big that they must have had different track configurations.
About 20 years ago I saw a side by side race on a straight at Zandvoort, Netherlands between a top 500cc GP rider (pre MotoGP) and a top Formula 1 driver. It was just the straight line, and the car won but not by much. In general, I think the car will win.
Of course, it depends on the course. China has a new racetrack that is more suitable for cars, while Assen, Netherlands is strictly for motorcycles and is favorite of many top riders including V. Rossi. (And Kevin Schwantz, 1993 world champion, whom I met last week)
I cannot answer your question, but you should watch both of them if you get the opportunity. They are awesome! F1 cars get up to about 19,000 rpm, MotoGP is about 17,000 now but we shouldn't compare this. MotoGP riders are struggling to handle about 245 HP on two small points with little protection (compared to sitting in a car), F1 drivers can rely more on technology and weight surrounding them.
One of the top F1 drivers (Montoya of M.Schumacher?) admitted last year that MotoGP riders are crazier than F1 drivers. After seeing a few of both races, I agree with that.
