I'd say which one you get depends on what you run on your computer and how long you plan on keeping it. Some applications that have been rewritten for Intel chips (Universal Binaries) run much faster on the Core Duo than on the G5. Some don't show much of an improvement, and others, like Office and Photoshop, haven't even been rewritten yet, so right now they'll run at half the speed or so, but will be rewritten in the next year. Now if you plan on keeping your computer for years, they will stop writing programs for the G5 at some point and you'll need an Intel Mac, but that's probably several years away. About the only noticeable hardware difference between the last of the G5 iMacs and the Intel iMac is a better graphics processor, so I think your decision should just revolve around whether or not you think you need an Intel chip for speed and future compatibility.
