Water heaters are just inherently poor candidates for condensing operation, at least the ones with built-in storage (like any residential tank-type).
Boilers, with low-temperature return water work great with condensing heat exchangers. Furnaces also work well.
If you're building new, the PVC combustion air and flue pipe installation is great, you don't need a chimney or large B-vent exhaust pipe. If you already have a functioning exhaust system, I wouldn't spend extra money for condensing.
You need return water (or air for furnace) temperatures below 100F to get condensation, and to get the advertised effeciency, you probably need water temperatures below 80F. With domestic water heating, sure the incoming cold water is 60F or less, and as long as you're making up hot water, you can get condensation. But once the water stops flowing, if you're storing at 120F+, you're not getting condensation.
All heaters with draft inducers (which all high-eff heaters have) will have the benefit of reduced stand-by losses, due to the restricted air flow when the fan is not energized.
