Based on the fact that your employer has already messed up, you should check to see exactly what they have underpaid. This is not a difficult calculation, I believe that Social Security and Medicare are straight percentages up to their caps on taxable earnings - but then again I don't know because I depend on payroll software to calculate it for me, create the proper forms, etc. I can't imagine doing calculations for more than one employee, it would be a huge waste of time.
For Social Security and Medicare, there are actually two parts owed to the IRS: the EMPLOYEE contribution which is deducted from your pay and passed on to the IRS, and the EMPLOYER matching contribution which is not your responsibility - it is a hidden part of the cost of having employees. If your employer is asking you to pay any part of the EMPLOYER contribution, this is not correct.
