Have traveled the area extensively and would choose Salzburg over Innsbruck.
As for driving vs. train, I would take the train if it's winter. The train from Garmisch-Partenkirchen to Innsbruck is wonderful as is the train from Innsbruck to Salzburg as long as you take the route through Zell am See / Kitzbuhel and not the faster route through Rosenheim.
Salzburg is a bit touristy as others have noted but the baroque churches and citadel make the place more worth visiting IMHO. Near Salzburg is Berchtesgaden (Germany) which has the Eagles Nest (probably inaccessible in winter) and the Konigsee -- a fjord-like lake with towering cliffs and a small village on the shore (St Bartholmae).
If you choose to remain in Germany near Garmisch-Partenkirchen, the train to the top of the Zugspitze is great (highest peak in Germany). Spectacular views from the top as well as skiing. The bahnhof for that train is about one block west from the main Deutsche Bahn station in G-P. If you go, try to go as early in the day as possible since it tends to cloud up later in the day (at least in summer).
Just south of G-P and on the route (car and train) to Innsbruck is Mittenwald, a pleasant mountan town good for cross-country skiing in winter and hiking in summer.
If you're going to be closer to the Swiss border area, the German town of Lindau is nice, as is the Austrian town of Bregenz. The train from Bregenz to Innsbruck is scenic.
Again, you only have one extra day so you're kind of limited in what you can do.
