I haven't taken this particular route, but I have traveled from Berlin to Copenhagen and from Copenhagen to Malmö on separate occasions. The Berlin-Copenhagen train (with a transfer in Hamburg) uses a ferry as well, which is quite fun during the daytime, since you can get off the train. Copenhagen-Malmö is via the newer Öresund bridge/tunnel, and is a very quick ride.
I was able to search the Deutsche Bahn website and find the more direct route you mentioned. The train number is EN 210, departing Berlin Hbf. at 23:03 and arriving in Malmö at 08:08 in the morning. From there it's easy to connect to Stockholm, for example with the high-speed X2 service.
You probably know this already, but it's definitely worth paying a bit extra for a Schlafwagen (sleeping car) on a night train. I didn't my first time, riding from Copenhagen to Munich (14 hours!) in a coach compartment, and it was not fun.
Of course, flying would be loads faster, but taking the train can be much more enjoyable if you plan it right.
