I would view it as this: if something was repaired under the original warranty period, then that repair is covered for the remaining original warranty period. If something was repaired out of warranty (for example, you paid for the repair) then that repair would fall under the 1year/12k miles period.
I had a similar non-car related issue with a kitchen appliance. It stopped working under original warranty, the company replaced defective appliance but the replacement appliance does not come with it's own new warranty. They warranty for the new appliance is the remaining warranty period for the original appliance. In other words, the warranty clock does not start over for the new replacement appliance. I would view an automotive repair similarly - any repairs done under original warranty are only covered for the remaining original factory warranty (and there may be language like this in your warranty book).
