We have a 2001 A6 Avant (not an S6, but similar). Things to check:
1. Have the timing belt, water pump, thermostat and all pulleys been replaced recently? This is a $1500+ job. Make sure that they used a genuine VW/Audi water pump, the others are short-lived.
2. Were the valve cover gaskets and timing chain (connects the two camshafts in each head) tensioner seals done too? A valve cover gasket sounds like a 5-minute job, but not on an Audi.
3. Is the thermostat housing plastic or aluminum? Look at what the lower radiator hose connects to. If plastic (cost cutting), it WILL need replacement and this is a PITA on these cars, almost as much work as a timing belt, which needs to be removed to get to it. I replaced ours with a used aluminum piece from an older year A6.
4. Headlight washers working (bad OEM part, high breakage rate)? If broken, the washer fluid reservoir has very little capacity; you will need to get to the motor through the wheel liner.
5. ABS problem? The Bosch controllers fail often, but are easily fixed. Again, best way is by removing the wheel liner and washer reservoir.
6. Any Check Engine Lights? Catalytic converters are $$$$.
7. Suspension clunking? There are five suspension links per side in the front, plus tie rod ends, they require replacement every 75,000 miles or so.
8. If an automatic trans, have the fluid and filter been replaced? Not straightforward on these cars.
