I just recently put a new 3" JT exhaust (turbo to tip) on my car. I put the hardware in before the new ECU though (recommended). Some advice... Get someone who cares about cars and are proud of their work before you spend the money on doing a 3" exhaust. I went with a moonlighting Saab guy (friend of a friend of a friend) who basically did a lousy job. The 3" pipes are *huge* and can cause all kinds of problems with rattling, loudness (boomy in hatch if too short), and hanging down too far, etc. Make sure you get someone who knows what they are doing (or willing to take it apart and re-do if not perfect). If you can do it all yourself, then great, but I didn't have access to a lift.
I then took it over to a local professional exhaust place and they fixed it perfectly for me. They had to heat and bend some pipes and push some shields out of the way. It's up and tight now and looks (and sounds) great. As an answer to your question, yes the ECU will definitely take advantage of the better breathing! Do your homework though...
