A proportion of people who've fitted JTs to their cars (including me, on my previous SCE) have found it necessary to reset base boost by adjusting the wastegate actuator. So that's worth trying.
Shortening the rod increases base boost (which is probably what you need) and I think from memory that one turn = 0.5 psi. Don't overdo it - 5psi maybe? There is no point in going too high, that won't give you more total boost (standard wastegate won't give you a lot more base boost anyway). Ideally you do this with a calibrated gauge.
However, your boost does sound a bit puny, so I guess you also need to try all the usual suspects - vacuum hose leaks, plug condition and gap, fuel quality, failing hooter valve, PCV valve etc. - systematically before moving on to anything more expensive. It could be something really simple like one of the hose connections at the valve cover or inlet manifold, or something hidden away like an intercooler hose. On my old CSE the real problem turned out to be a failing DI unit, but it's still well worth checking the cheaper stuff first!
My personal preference for plug gap is 0.9mm but I don't have a tuned car (or an Aero for that matter) so you might settle on 1.0mm.
Finally, you could always call Chicago and find out more about your Engstrom ECU. A tuned ECU should be the most foolproof way to make more boost. However, now you have improved the exhaust you might need further improvements to the software to caritalise on the hardware.
