Yes the 18t wheel works in the stock td04HL turbo, but the compressor housing needs to be machined on the inside to make room for the larger wheel. If you are going this route you definitely want to use the larger 6cm turbine housing from a 9000 aero 5spd to keep up with the extra flow. If you stick with the 5cm housing you will have too much backpressure and EGT's will rise significantly.
I do use the stock air box, but have the 06 sporkle and GS drop in filter. I wanted to keep the stock box actually to keep the car quiet and somewhat stealthy, but with the KC I can definitely hear the intake growl and the spool up and the BPV sounds very clean and subtle. Some tuners (notably SQR I think and Maptun) don't recommend open air filters because the flow pattern is so much different it can sometimes cause inaccurate readings from the MAF.
