Think of the APC as a device which *raises* boost (from base boost) when there is no knock, rather than a device to *reduce* boost when there is. The best it can do when knock occurs is not raise boost at all. However, your MBC will still be ensuring you get maximum possible boost no matter what.
Some cars have secondary knock-protection: some 9000s can retard the ignition and the fuel injection in your SPG might enrich the mixture when knock is detected (I'm not too familiar with C900s).
