While I know nothing about you're car project and I've never did this mod to my own 900, I can speak a little about the intercooler.
It's my understanding that it's better to have an intercooler that covers a greater surface area -vs- an intercooler that's thicker from front to back, shorter height wise or more narrow in width.
So while the 9000 intercooler isn't a very thick unit, it does have the greater advantage of covering almost the entire front end of the car and that's what you would want for more efficiency.
How many rows can you remove without destroying it's cooling properties? I don't know but, I'd think the 3 inches you suggested would not hurt much if any considering the small amount of boost you're talking about running. That should in theory decrease turbo lag a bit because with it being slightly smaller the air will travel through it faster. The down side though is since the air doesn't stay in the core for very long, it doesnt cool down as much, which defeats the whole reason you installed the intercooler to begin with. It's all a trade off really, a larger core equals more pressure drop(lag)but will have better cooling properties. The smaller core will reduce lag(air moving faster in/out)but have less cooling properties.
What about Aquamist?
With the small amount of boost you want(10 psi), I'd add Aquamist and the intercooler from a OG900T w/pulling fan (small, compact, less weight, less work, easiest fitment)and call it a day.
That's my vote.
