I don't think the MBC really improved any thing on that car, because when we took it off and put it back to APC the car ran better. There was a slight increase in spool time, but it was very minimal, and was more than made up for in terms of total power.
The other issue is knock protection, I'm not sure how long you had the MBC running, but not too long after the SQR4 (not maptun3) was installed the car began pressurizing it's crank case. Towards the end of the engines life, it was pushing oil up through the dipstick. It's hard to say whether it was the lack of knock detection or the high boost of the SQR4 that caused this, but in the end the piston rings were toast.
There is also a third possibility for it's destruction; the 94-98 engines
have a very fine screen on the oil pick up tube, a little too fine as it
may do the job of your oil filter. This is problem because unlike your oil filter, it doesn't get changed every 3,000 miles, so it could have just
been oil starvation that end it's life.
To eliminate these potential pit-falls, I would recommend against the MBC. Also pull your oil pan and clean the tube screen every 40-50K, mayeb 20-30K if you are both handy and conservative. And finally when you choose your software, perhaps select a stage 3 rather than 4. The SQR4 certainly makes the most power, but I believe it pushes the enevelope in terms of safety farther too.
As far a plumbing, 3" DP is a must and cat 3" cat, you might as well do the whole 3" JT system at this point, though the cat back is more about sound and appearance than extra power. It's not necessary to do an open filter in the wheel well, as cutting open the stock air box, with the stock filter can support up to about 350hp (according to Dr. Boost). You stick a K&N drop in filter in there if you never want to replace, just clean it. A forge bypass valve will hold up to he high boost pressures with no problem, while even the newer style bosch won't survive too long.
Clutch slip become a problem right around the 275hp area. The
afformentioned aero is running a sach pressure plate, stock disk and
lightened flywheel, with a stainless steel clutch line. Revs well and
doesn't slip.
Derek forgot to mention perhaps the most important mod he did to that car,which was swedish dynamic springs and bfgoodrich KDW's on the stock wheels. The springs are stiff, but even with well over the 100k miles the stock shocks control them well. Coupled with the tires handling and grip are amazing. I highly recommend it.
