The shift forks are engaged by a 'finger' inside the top cover, which moves back & forth and in & out in response to the movement of the rod that sticks out the top cover. The forks slide on two guide rods that have detents in them, and there are spring-loaded detent balls inside the forks that drop into these detents. (You'll remember the detent balls -- when you pulled off the end cover, you had to stick small sockets or something into the holes in the shift forks as you pulled out the rods, to keep the detent balls from flying out under spring pressure and embedding themselves in your forehead!)
The only adjustment I know of is the one for moving the guide rods forward or back, so that there's no preload on the detent balls when a gear is engaged. That's done via the two adjusting screws w. lock nuts on the end cover. But if you didn't change these when you took off the end cover, you shouldn't need to do anything to them.
