Wow, that's long.
1. Clutch problem is almost certainly hydraulics related, not the clutch itself. You may trying bleeding the clutch and adding some new fluid, see what that does. After that, my money would be on the clutch master cylinder, but you can take the clutch cover off and probably see for yourself. My 86 900S behaved in the same way for many months. I ignored it, and eventually the weather turned cold and it ceased to be a problem. Eventually, it'll stop going away. It should be dealt with.
2. 9000s are not cheap, and every bit as questionably styled as a 900. It's all perspective. I think the 91/92 9000s are amongst the nicest looking Saabs ever. Anyway, they ain't cheap to fix, although $2400 seems insane. That's a LOT of work. It's possible though - a professionally installed set of motor mounts could be $700...
