The antenna trigger wire from the radio head unit can be located using the pin out diagram on top of the head unit. (See photo below, from my 2000 9-3.) I haven't tested the action on this wire with a meter. It might just go hot and stay that way whenever the antenna should be up, i.e. it's not a pulse, then goes off whenever the antenna should be down.
But that brings me to the more relevant issue: In 9-3 models, the antenna already should behave the way you want it to, that is, it only goes up when the radio is on, not with the CD player, and presumably not with a tape. I don't have the tape deck in my car, but the antenna is definitely down when a CD is playing. However, 900 models apparently put the antenna up whenever the head unit in on.
So, what year and model is your car?
If you've got a 9-3, there's probably something wrong with the head unit. If you've got a 900, you can probably tap a switch into the Ant Trig wire to do make it do what you want. The antenna motor must have a separate power supply wire to it, otherwise when the trigger power goes off, the motor would not have the power to lower the antenna. So you can't just switch that wire.
