When I put the engine back in my 9-5 I missed a ground wire somewhere in the area you're working. When I went to start it I had a bizarre set of dash warning lights, the headlights flashed, I thought I had a really serious problem. Then I took an "extra" ground wire from the battery to a convenient bolt on the head, near the thermostat -- all problems solved, life was good.
As a test you can take one side of a jumper cable, hook one end to the battery negative, one side to the head near the thermostat and try it. Seriously make sure you have the negative side of the battery selected. I bet it works. I never found the wire I was missing, I hard-wired a ground from the battery to the head. Finding the right wire/placement is on this summer's list.
