I would point out that there is really no reason to replace the water pump at EVERY timing belt change, especially if you DIY. The pump is not driven by the timing belt, so as long as you inspect it for leakage at regular intervals, there is minimal risk. I would probably pull it out and replace the O-ring at every belt change though. On my v6, the O-ring had dried out and was leaking at ~55K. I had bought a new pump, but really there was no reason to replace it once I pulled it out and looked at it. The main reason it is recommended to change it at every timing belt service is that it is nearly the same amount of labor as changing the belt, but if you DIY, who cares? Leave it in there until it is leaking, making noise, or reaches 120K. For my car, I sourced all the T-belt parts for $250 from eEuroparts, and my indy mechanic charged me 2hrs labor to do the change. A touch better than the insane $1200+ that the dealer quoted!
I definitely would not pay "thousands" to have a 9-5 transmission rebuilt. They have such a reputation for bulletproofness, and there are so many low-mileage sludge-victim 9-5s being parted out, that I would have no problem at all putting in a used transmission. They are cheap as chips, just no demand for them. But it seems unlikely that you have a transmission issue - have you had the car checked for any codes?
