Honking: programming in the replacement TWICE is suspect. A simple Tech 2 procedure.
Radio: If it wasn't mentioned as part of the problem, they may never try the radio, and thus, never notice.
THERE IS NO CODE FOR A 9-5 RADIO! The radio is "married" to the car via Tech 2. It may simply need to be re-married, I'm not sure.
The Service Theft Alarm message may just be coincidental to the flooding incident, I don't know. They do come on, bugging the driver, and eventually, the car will sound the siren uncontrollably (ask me how I know...). The siren module is sealed, and it would take quite a bit to flood it.
