Damage to ECU

Alternator #3 went in today (different brand) and the battery warning light came on again. They replaced the battery, to no avail. They tested the voltage coming out of the alternator, voltage regulator and the battery, and found that at idle, the ECU was not activating the voltage regulator. Tapping the gas "waked it up" (which is why the light went away the second we did that).
The initial problem (below) which led to this was too high of a voltage (16v+) coming out of the alternator. I thought I caught this quickly enough, but the shop is recommending I go to the dealer to have the ECU re-programmed or replaced. (Is it possible to just reset the ECU? I thought you would do this by removing the battery negative cable for a while but they clearly did this while swapping the battery and doing the alternator work.)
Just looking for a sanity check here, and also if there are other options (Saab dealers are closing up left and right by me and some, while still offering Saab work under a different auto brand, will not warranty it).
