the water pump is another meal altogether.
the water pump is not easier to do "while you are in there" replacing the alternator. The waterpump is on the left side of the engine (front of the car) and the alternator is on the right side (between the engine and firewall) so aside from the serp belt there is no labor in common.
It may indeed make sense to replace the waterpump, but make that call based on its age and condition, not on the fact that you are already doing the alternator.
