First, regarding misfires, if the CEL is flashing when the car is running, stop safely and shut the engine off. Flashing CEL indicates a catastrophic misfire that is resulting in raw fuel being dumped through the exhaust and likely going to trash the CAT.

Simplest things to look for are to look at condition of the plugs and the DIC. Cracks in the DIC especially the tube to the blue can cause misfiring. (Cylinder numbering is Front bank 1-3-5 (belt side to transmission side) and rear is 2-4-6, so the suspect cylinder is the one closest to the belts and the firewall.

Other things to look for are disconnected or cracked vacuum lines.
