Certainly click on my handle and see my other posts on the topic, but since I am a fast typist here are the highlights of my thoughts:
My biggest gripe was the tiptronic lag that Audi says is "by design" - really bad trying to zip between lanes on a highway - dangerous if you ask me. Just search the audiworld allroad board on this topic and be prepared to read...you will also see my posts on that board as well with other issues I had.
John hit on one of the things I forgot about and really hated (and I would REALLY hate today given gas prices) the tank is very small and the allroad gets HORRIBLE gas mileage - I averaged about 16 to 18 MPG on a mix of highway and city driving.
The allroad costs more too boot. The aero wagon is an outstanding car for the money. The auto transmission (I have a 5spd manual) is excellent. Unless you really need AWD the aero is the hands down winner.
I will give Audi bonus points for the quality of the interior components - but the allroad seats lacked much support. The aero seats are excellent. The paint job on the audi was also top notch. Little things that sometimes matter.
Our allroad experience was pretty bad and my wife has banned me from buying another Audi which ticks me off because I really like Audis. Keep in mind that my allroad was one of the first ones sold. That probably added to my issues, but is no excuse for the mileage and tranny lag BS. Not at that price.
