My car does the same. This is my biggest complaint about the 9-5. Seems to be most noticible on the 1-2 gear change when you shift below 4K RPM. If you shift quickly, then when you engage 2nd the engine is still spinning faster than the rest of the drivetrain and the car "lurches". I noticed this on the initial test drive, but thought I'd get used to it. Well I haven't, because it is not natural. Trying to be "predictive" by releasing the throttle before pressing the clutch can help a little, but doesn't always work. Bottom line is that you have to either rev the engine high before shifting, or else shift slowly (keep the clutch disengaged long enough to allow the engine to slow down). I've driven plenty of other (older, cheaper) manual transmission cars, and none of them had this issue.
I'd love to find a solution to this annoying trait. I suspect that it is programmed into the ECU though. Perhaps an aftermarket ECU would help? Can anyone with an aftermarket ECU comment on their experience?
