Ryan,
My brother and I used to rebuild those trannies. Shifting gears with no oil will not mess it up!! How do you think we bench test it? We go through all the gears with no oil in it. That is how we can tell if it will shift ok. I don't think you did anything wrong. I think those guys are at fault. They probably didn't replace all the synchos and cut corners. Now, they don't want to take the box back, but rather blame you for it. That is outrightous!!
Do some of the stuff that Alex suggested, although I don't think it will fixed your problem. If anything, double check your shift rod. If your shifter is out of alignment, that could cause that. Did you move the shifter? Does it do this when the engine is off? Do you have all your gears?
