Probably the rubber coupling; while you're under there make sure everything else is tight and aligned. If you thought it was your clutch, pop the cover off the plastic shield and have a friend (usually a scrap section of 136 pound railhead) depress the clutch pedal for you and see if it moves. Also check for brake fluid leakage underneath at the vent/drain beneath the flywheel.
Also be sure you can't twist your shifter; if you can you may have popped welds where the rod meets and greets the ball. Eventually the shifter will break off in your hand. 900s don't take well to rough shifting; I only let my beemer friend drive my '88 once.
