Not a problem so long as you continue to run an APC system and use Premium fuel.
The high compression ratio pistons in the "S" engine will knock much easier than the turbo pistons, but APC + Premium gas will keep you fine.
I have this setup in my car ('88T with 87S engine), and it works pretty nicely.
The heads are the same, but you'll want to use the intake cam from the turbo engine with the high compression engine - this will reduce the compression slightly, and make knock less prevalent.
I guess I'm assuming you have a 16 valve engine? What year is your car, and what year is the new engine?
What caused your old engine to fail?
