Reading your post I get the strong impression that you should bleed the clutch hydraulics again before going any further. That silly little stretch of hose can be very finicky when trying to remove air trapped in there. I've always had the best results by bleeding with pressure from slave toward master. Also, with only 86K miles it would be pretty unusual to have any serious wear on your transaxle internals. When there is slightly reduced motion of the clutch due to air in the system second gear is nearly always the gear that first exhibits poor engagement (either up or down). Two things to try; 1)make a conscious effort to smash the clutch pedal hard onto the floor while you shift into second and see if that makes a difference and 2)pump the clutch pedal 3 or 4 times (all the way to the floor and up again) before moving the shift lever. If it shifts OK you can be pretty certain that the problem is air in the clutch hydraulics.
