This is all unfortunate...
It's too bad they didn't top up the oil, and I'm sure many would, but I don't see how they are obliged to. As noted before, some customers have specific fluid requirements which may not be available + to let them know is preferred... especially where the car regularly gets DIY work. I find it hard to believe they would screw up by draining it, not notice, not refill, not overfill the engine oil, and then put a note the level was low on the bill...
If there was a note like that on the bill, I'd normally want to deal with that right away (either diy asap or tell the tech right then "let's top it off now")... 900 miles is a long time to wait, but I suppose it is possible it was missed if your son was in a hurry... it is a good idea to read the bill (before leaving the shop!)...
wrt #7, have you refilled the oil now + are not seeing the level go down? maybe it wasn't sealed great, slowly leaked over time (4000 miles - may have not been as low 900 miles ago) + when you drained and refilled, you got it tighter so it's fine now?
imho, there were probably innocent shortcomings on both sides... just an unfortunate situation... not sure there is an easy situation, but I'm not sure that you can really expect your indy to fully suck it up without some real proof they screwed up... I'd probably think (rather than court which you might not win), your best bet was some form of shared ownership of the problem, maybe he can give you a good deal on the install if you supply the tranny... 25% off the part price isn't saving you much anyway...
not trying to be critical of you, but it seems to be a complicated unfortunate situation from both sides...
