As another noted, it is a difficult situation for you. You are trying to help your son, and you were not the one that picked up the car, or got the recommendations from Walter (or perhaps Drew - not sure which your son talked to) and are relying on your son's recollection and the paperwork you have.
The fact that the paperwork stated that the transmission fluid was low meant that it was low when it arrived. They did what any other shop would do, checked other items and made recommendations on items needing attention. Period.
Walter is *NOT* a CYA guy. I have known him for many years, he is an honest guy and goes out of his way to do a superior job. He tells people how to do the minor things that they can do and where to purchase the parts. He is a Quality and knowledgeable guy. I know many of his mechanics too. They are Quality and knowledgeable guys too.
Is it *impossible* to make a mistake? Of course not. A little one. But, as I stated before, the difference in the drain plug for the engine oil and the transmission is HUGE. Not just the fact that the item requires a very different tool to remove (one that only gets used for this one purpose on a c900), not just that the placement of the plug is about 1 foot away from the oil drain, not just the fact that the aroma is massively different, but that the FORCE needed to remove that drain plug usually requires a 2 foot breaker bar with lots of muscle (rather than a 1/2" drive ratchet) to remove it.
I've been to Walter's shop(s) many times, I've called and asked questions of him many times, he is always helpful, knowledgeable, and fair too.
With my personal knowledge of c900 Saabs, and hurting transmissions due to lack of fluids, it seems like this was going on over time. Further, after getting the car back and with the written note that the fluid was low... did operator add fluid?
It's unfortunate that your transmission failed, and I understand that you are looking to minimize your out of pocket expenses by researching this it's fullest. I think anyone would.
Finally, Walter is a quality and honorable professional and his clients know it.
