The reason he quoted you $1000.00 is that to do the upper control arm on the Driver's side is that you'd typically need to pull the engine. You also need to pull the engine to swap the tranny, so if you do them at the same time it will just be an hour or so and the cost of the parts ($30-40 each, used including new bushings) plus an hour or so of labor.
If it is just the passenger side and he wants $1000, then that's ridiculous. All you need to do is compress the spring, unbolt four bolts at the body and two bolts at the ball joint and swap it. Maybe two hours for a good mechanic.
If you go to Jon's site, you'll find pics showing him replacing the bushings on the driver's side without pulling the engine - looks tough though. I wouldn't replace the upper control arms just for rust unless they are so badly rusted they no longer have structural integrity. If that's the case, I am having a hard time imagining that the rest of the body and suspension aren't equally compromised.
