Hi Eric, thanks for the reply and sorry for your clutch woes. To answer...

I tried fitting the cylinder without the clutch and it has a gap where the other trans doesn't. I also just for fun tried screwing in the threads but they barely started to catch. Didn't want to strip the aluminum so didn't go further.

I did sawzall off the cylinder, leaving it screwed on to protect things. Inspecting the surface doesn't show anything obvious, feeling for burrs, etc, though I did wipe off some debris. It sat flatter (debris from sitting) but won't fully seat flat.

This is so strange, I can't imagine what the heck I did. The saab fun continues... :)
