I struggled with the same question after reading many different opinions. I decided to finish my exhaust work before moving onto the ECU. I believe that the better the breathing the better the performance. I have 3" from the turbo back and yes I have noticed an increase in power, but the most noticable was turbo lag, or lack thereof. I get on the throttle and the turbo spins immediately, its great. I also removed the snorkle and stock air filter and installed a K&N, which is mounted partially in the wheel well. BTY the car is a 97 Aero.
