The brushes ride on the commutator, which is on the rotating part (armature). The brushes are only one-half of the electrical circuit. When brushes wear down, they make poor contact with the commutator, causing arcing and burning. This scars up the commutator surfaces. Stick in a new VR with new brushes, and the scarred commutator can chew up the new brushes. So if the VR wears down enough, it screws up the alternator, and the alternator will now start eating brushes.
It may be possible to clean up the commutator surfaces if they aren't too badly scarred - if they just have a carbon buildup. Otherwise, it's time for another alternator.
