Well, I'm not sure I agree with Victor because I think your air circuit is right - but I also know that Victor knows what he is talking about - so your best bet is to start with the basics.
Running low boost doesn't actually hurt anything as long as your BPC doesn't short out while you're trying to figure it out. Unplug the BPC from the wiring loom until you can get other stuff done (quick-tie it off so it doesn't catch in the fan).
Do a full service round (plugs - air filters - fuel filters) and have the Fuel/Air mix checked with a probe. Get the turbo lines pressure tested and confirm that your dash gauge is actually showing you correct info (the line to it through the dash leaks just as much as any other).
Run some good gasoline through it for a week or so with some octane boost (avoid the injector cleaner - it can put as much junk into the injectors and filter as it takes out).
THEN - come back to the BPC and APC ECU to check for details.
While I hesitate to recommend it given my local experience here (mechanic good but bad service manager) - run it to the dealer having already completed tune up to have them check BPC and associated equipment.
