I've finally got my system to the same point as yours (all the factory studs have been cut off, heated and knocked back out, so you can bolt and unbolt the whole system; VERY NICE), and whenever I've done the flexpipe, I always angled it upward. I couldn't tell that it puts additional strain on in any particular orientation, so I figured having the braided portion as far away from the ground as possible would be the best idea.
