I just replaced my clutch and in the process, my inner CV boot. I needed a puller to get the knuckle off and a mini sledge to get it back on. I was pretty liberal with the hammering, but it seemed to go on normally. Pull it back off and see if you're getting any scoring, but I doubt it would go on that far with the splines misaligned. Axles are pretty hard steel.
Watch that you don't pop off the bearing while hammering... I was lucky enough to recover all the little rollers off the ground after it popped over the retainer ring :)
