Yeah, thats the thing, you're not going to know if you have a good seal until after you get fluid in it, and get it up to temp for a while.

My real questions are about that chunk of aluminum, did you recover it from the transmission, or is it floating around in there?! after that my concern would be that the hole hasn't caused a structural problem, such as starting a crack in the case.

If it's structurally sound, you are probably better off fixing it with glue than trying to weld it. For one, you can always grind out the epoxy and weld it later. for two, the heat-affected-zone around the weld will a weak/brittle spot.
